I left the doors and glass in my 66, I left the doors on because it helps strengthen the body from flexing and the glass because I was too lazy to pull it out, I got the back glass out ok (of course the one I didn't care about, it was pitted real bad because someone years back used a blowtorch to cut out speaker holes) and I broke the windshield when I was pulling it out (cutter slipped). If you go to replace any major panels such as quarters it needs to be back on the frame but rockers and pieces of the floors are ok as long as you don't cut the entire floor out.
